Your Microsoft store account is different than your Xbox account

I am having an issue trying to use the Xbox Beta app. I have Game Pass Ultimate and I am trying to play games on my laptop, but I am getting a message that states:

Your Microsoft Store account, which is used for all purchases, including in-game purchases, is different from your Xbox account. Would you like to change this? You can change it back at any time in settings.

I then have two choices. The first says "continue to use your current Microsoft Store account." It has my name and e-mail under it. The other option is "Use your Xbox Live account for the Microsoft Store." This option has my Gamertag listed, but not my e-mail.

So here is the issue. These should not be separate accounts. I log into both Xbox.com and Microsoft.com with the same e-mail. My Microsoft account has my Game Pass subscription and Xbox Live subscriptions under it. Everything is under the same e-mail address. So why am I getting this error? I have tried signing out of the Microsoft Store and signing back in. I chatted with an Xbox gamer, but their only solution was to sign out of the Microsoft Store with my Microsoft account and sign in with my Xbox account. But again, they use the same e-mail, and should not be separate. Is there any reason these accounts would be separate? And if so, how do I go about linking them?

I am still having this issue as of July 2021: rapidly flashing login modal appearing and disappearing, the error message "Your Microsoft Store account is different from your Xbox account" appearing on every load of the Xbox app.

Launching the Xbox Console Companion (XCC) and minimizing it fixes the issue with the Xbox app. Meanwhile, the XCC app is aggressively messaging that it is EOL and we should be using the Xbox app. And yet, they seem inextricably linked. So which is it, Microsoft?

I am experiencing the exact same issue. Did you have any success resolving this issue?

Yes, any time I click on something while in the app, a pop-up will happen and quickly close a number of times in a row. It seems like the popup happens whenever it is loading something in the app? Not sure.

I had this issue after changing the email address for my Microsoft account. I could get into everything else, for some reason, but not Minecraft.

Opening the Xbox Console Companion app is the only thing that fixed it.

Opening the Xbox Console Companion app fixed this for me, thank you. It would always prompt me to open the new Xbox app, which I'd do, and it'd display this problem. However, if I ignored it and continued into Xbox Console Companion, it prompted me to sign in there, which succeeded, and that removed the flashing window in XBox app and the repeated mix up of store account.

Incidentally it was also the solution that let me then sign into Mincecraft on PC.
