Xbox Controller overrides mouse on PC

I recently purchased an XBOX one controller and adapter stick to compliment my keyboard and mouse to fly planes and play CoD, but when I have my controller connected in-game and I go to use my mouse, I can't move with my mouse, I can shoot and use all
the other buttons on the mouse but when I move the mouse to look around, the game doesn't register it. I am hoping to find a solution where I can keep the controller on because that is where I plug in my headset and I also use the controller throughout the
game intermittently. Any Ideas?

As far as i know you need to unplug your controller, or switch to mouse/keyboard in settings every time you start the game (maybe it keeps the setting, just try out). Due to crossplay function COD only allows one input device. The matchmaking is based on
balancing, so if you play with controller you will be directed to lobbys with most players playing with controller too. Gaming with mouse + keyboard is an advantage in Ego-Shooters, so they try to even the teams by that.

Actually for Battlefield i only use controller on CoD

This might be game dependent.

I have a Xbox One controller connected to my PC, and I can seamlessly change from keyboard and mouse to controller and back in Sea of Thieves and Destiny 2 for example.

When I wiggle the mouse in Sea of Thieves or Destiny 2, the game immediately switches the interaction prompts from controller buttons being displayed to actual keyboard keys, and if I move the controller, the game switches from "Press (keyboard key) F" to
"Press (Xbox Button X)" for example.

So it might be the game itself not allowing you to switch to mouse seamlessly. Are you able to go to the game settings and force the game to use your preferred input method?

Battlefield does have a toggle mouse setting in the controller tuning, I have it swithed on, but it doesnt affect the issue. All the buttons on the mouse (i have five) work but the movement of the mouse doesnt register in game. However as soon as I hit
escape or go into a menu the mouse works normally.

If its COD more specifically modern warfare. You have to switch inputs based on what you are trying to use in settings before you search for a match used and you have to leave and set it back to keyboard and mouse in settings if you wanna go back. Battlefield
and destiny is similar although you can swap back and forth in game you can't interrupt one input with the other so example if you are gonna try to move with controller and shoot with mouse that won't work as they will over lap inputs which doesn't work in
most FPS games.
