You'd need to follow the correct Refund Policy in order to receive your refund for your atoms.

In order to buy atoms for the PC you'd need to use your account that the game is on.

and purchase the atoms through the Microsoft Store for Fallout Atoms

Your refund should be available under the same place you purchased the Atoms from in the first place. So the Xbox store.

Regarding your year limit, as far as I'm concerned, this limit is taken into account based on the first refund you requested. For example, if you requested a refund on 10 October 2023, the year limit starts from this date.
Additionally, the limit is not the same for everyone and Microsoft has some statements about refunds eligibility:

“Refunds are typically issued for requests made within 14 days of the purchase date for games in which you haven’t accumulated a significant amount of play time.

For single-use items (like consumables and in-game currency), your request is likely eligible only if the consumable was not redeemed or used.

There are often limits on the number and type of refunds allowed and the monetary compensation that we can provide to each purchaser in a given year.

I play 76 through the gamepass on the PC and do not own a console. You were correct, however, it would appear that this is my mistake and both the atoms and fallout first where purchased for the Xbox only edition. I'm still unsure why I am ineligible for a refund on the atoms, is there anyway i can fix this or do i just have to eat the cost here?

This last question is asked because there is a separate subscription for Xbox and PC players.

You purchased the coins for the Fallout 76 xbox version :c
This is why you saw the currency on your console

This is the add-on for PC:

(if you see, there's the "(PC)" label at the end)

This is due to Fallout 76 is not an Xbox play anywhere title, this means your progress and content is different between Xbox and PC

If this was a redeemable code, as you already redeemed it. Sadly is not possible to ask for a refund
