I read the FAQ again and couldn't find anywhere it said this would happen.

''After migrating, will I be able to play Minecraft: Java Edition and the Windows version of Bedrock with the same account?

If you migrate your Mojang account to a Microsoft account that has been used to play Bedrock (on any platform), then yes—you'll be able to access both games with that account.''

Even doing what I mentioned does the same happen? If so, I recommend contacting Mojang to find out what happened with the migration.

When I sign in to Microsoft to edit my mojang account, it gives me no options for minecraft java. I sign into my microsoft account in the mojang launcher and I'm met with "invalid account" responses.

You have hit the button to go back to the accounts page. But then, don't click on your existing account that you want to sign into or you will just get back into the same problem loop that won't let you sign in. You have to add a new account. It is counterintuitive because you are not actually setting up a new account. But once you click to add a new account you can choose to sign in with your Microsoft account in the Launcher. Once you do that, it will automatically use the Microsoft account to log you in from the Launcher.

I am unsure if this is the correct forum but, I was prompted to migrate my Mojang account to a Microsoft account and did so, BUT I own Minecraft on Windows/Bedrock, and have been entirely locked out of Java Edition as a consequence because I didn't read the FAQ stating that I needed to create a second Microsoft account specifically FOR my Java Edition account, is there anything I can do to get my account back?
