From my own experience, when a console, even after factory reset, or soft (keeping the games and apps), continues to have problems such as slowness and delay in opening apps and games, exhibiting the "it takes too long to launch" error, usually the problem is related to the console's hard drive. :/

May i ask roughly how long it takes and how often this happens?

Also does this happen only on start up or does it affect games/ apps too?

Not too sure what could be causing this issue. The only thing i can suggest is to hard reset the console.
