Can't join a Sea of Thieves game on my PC with a friend playing on Xbox using the Xbox Game Bar

Maybe it's a Sea of Thieves setting as I haven't seen anything yet in Xbox Game Bar that uses SHIFT+F. Unfortunately I don't play Sea of Thieves on PC so I can't check that to confirm for you.

That option is not there for Sea of Thieves when I launch it. I do see the option for other programs like Discord or Firefox, but when I open the game bar while focused on Sea of Thieves, I just see "Sea of Thieves" with no option to remember it is a game checked or unchecked.

You are correct that I am on the steam version of Sea of Thieves. Game bar does detect that I am playing this.

I invite or join games by using the gamebar's Xbox Social window, right click the person, select Join game.

I am also having the same issue where I cannot join my friends on Sea of thieves though the xbox gamesbar. I recently upgrade my pc to windows 11, and no issues with this on windows 10. I have both the steam version and windows store version of sea of thieves but only installed the steam version on my pc since upgrading to windows 11. I am able to play with my friends via the steam client, but when I try to join via the games bar I get the error of ms-application not found or something similar.

Things I have tried to resolve the issue are:
Uninstall / reinstall both the xbox gamesbar and sea of thieves
Deleting the the registry keys for xbox gamesbar and sea of thieves

Neither of these options worked. I am very confident it is not a network error as I am able to play of with others online. It is just inconvenient to not be able to use the xbox app.

After uninstalling and reinstalling Sea of Thieves and the Xbox Game Bar many times, I am able to invite and accept invites on Sea of Thieves Insider through the Game Bar. I am able to send invites from the Game Bar for Sea of Thieves. However, when I receive an invite or try to join in on Sea of Thieves, I still have the same problem. Sea of Thieves and Sea of Thieves Insider are two different builds. There must be a file somewhere on my computer that is not being deleted or uninstalled and it's not allowing me to accept these invites on just Sea of Thieves. I don't know how to find this file.

Thank you for posting in Microsoft Xbox Community. I'm sorry to hear that you're having difficulties playing with your friend who is on Xbox when playing Sea of Thieves. First, please make sure that your game version are exactly the same. Kindly update both of your games to the latest version.

If you're both on the latest version and it's still not working. Try to remove your friend from your friend's list and re-add them. After that, try joining again.

Lastly, if none of the methods worked on your situation, completely logout from your Xbox app and also ask your friend to sign out from their Xbox and relog in.
