Tons of problems with my Xbox. I think its dying.

So I have to delete everything from my external? Is there a way to do that in one step? Would doing a factory reset with the external plugged in do it?

You can unplug the drive, then do a factory reset (deleting data). You don't need to format the drive just yet. I'm suggesting the following.

1. Unplug the external drive

2. factory reset deleting data

3. Re-download your profile

4. Install games to the Xbox without plugging the external drive back in.

5. test (Do not plug in the external drive till you know it either works fine or doesn't work).

This will tell if there is something wrong with the data on the external drive or Xbox. I would imagine this is just a bad file or cache somewhere. After you've verified it does or does not work, you can plug the drive in. If it doesn't work with the drive
plugged in, then format the drive and reinstall your games to it.

So I did the factory reset that deletes all my games and formatted the drive. Was working smoothly for a while, then I put my Rainbow Six Siege disk in and started downloading it. The very next game I tried to play had the error message "For some reason,
The Witcher 3 Wild Hunt took too long to start. Please try again." I restarted the xbox and got a blank screen, I hard rebooted it and wasn't able to connect to my controllers for a while. Could the disk be my problem? Is it corrupting my whole Xbox, or was
that just a coincidence?

I would. If you move a game then you could move whatever issue you're seeing.

So I should reinstall the games on the internal hard drive? Rather than just plugging my external back in?

Hey you are experiencing a great deal of issues, can you give me a list of what you tried doing to prevent the problem, have you contacted the customer support via chat or call are you in the Xbox preview program and are is your console up to date have you
done, any troubleshooting?

Hey there again a full factory should be in order please chose the option that removes all games and apps so there is no corrupted data that is showing thanks.

Another option if that doesn't work is a Offline Diagnostic Tool' I recommend this if my sentence above does not work.
