Kindly note that game saves are stored locally in your console and backed up to the cloud as long as you play while your console is connected to the internet. Game save may differ on each game, as some games automatically sync your progress - it may show a sync icon, some games have an option to save and quit the game (for example, Minecraft) though regardless if you select it or not, your progress should sync.

There's no option to select which game save you want, as it will automatically overwrite your old progress with your new one.

Is your console used offline for longer periods of time?

Usually, the console primarily stores savegames online in the Xbox Live Cloud, and only keeps a small copy of your recently played games in a special area of the main hard drive, that is not accessible by the user.

If the console can't upload your savegames, that special area can get full.

Make sure your console can connect online and upload the savegames to the cloud.

The first part is also available for 360, you could upload your savegames to the cloud

Be aware that the 300GB free are only for game and app installations. The Xbox One has separate system internal partitions for savegame caching and temporary stuff, that you can't access.

Even though the console shows 25% used, the partition for savegames is not shown, and is not accessible by the user.

Usually, the console manages these saves, and uploads saves to the Xbox Live Cloud removing saves of games you haven't .

If you play with the console often without internet connection, it can't upload the saves to the cloud, and eventually gets low on local storage in the savegame partition, as it can't offload the older saves to the cloud.
