If it is updated fully and does not work and it is under warranty you should contact support directly for assistance. http://support.xbox.com/en-US/contact-us If not replacing the controller is the
best option.

My controller does this as well. Other controllers work fine, it's just my Project Scorpio edition controller that came with the X. Pretty big bummer.

My two suggestions would be

1. Power Cycle your console.

2. Try deleting and redownloading the game and seeing if it works then.

My control does not work well.
