How can you restore the licenses of dlc and digital games?

Sounds like a license problem, put the content on your hard drive not your sons or memory stick. Call 1 800 4 MYXBOX

I have a feeling this is your problem, I had to do a license transfer for all my arcade games after I transferred my dlc from one hard drive to another when I upgraded from the elite console to the slim while ago. License transfer is easy and fast.

The games are not availble anymore due to the licensing but you can get the dlc only from digital codes but these are hard to find/may not work

There should be no difference between the physical and digital games other than the license. If you are playing on a disc and change to digital you will need to uninstall and reinstall the digital games due to the licenses and same from digital to physical.
Other than that you will still keep your progress, DLCs, and save games.

It might be a licensing issue. Can you try redownloading the game and previous DLC?

First head to your download history (Settings>Accounts>Download History) and find if then select the items to add to your queue. With luck that may restore the licenses for you.

If that doesn't work you can try deleting your profile only (not profile and items) and then redownloading it.

As a final last ditch effort you may need to delete the game and dlc and redownload them to see if that works
