That does happen, it will usually assign the controller to each player once the game is launched. What title are you trying to play? Depending, many times whatever account is on the dashboard, whatever controller presses A to lauch the title will be assigned
as the player 1 (and player that was at the dashboards) controller. If a game doesn't support 2 player, there are times both controllers can work.

I think you need to assign it to a second player and you may need to create a second account for your Xbox.
