Half of Xbox One controller stopped working.

Controller that came with the Xbox One X.

I was playing Minecraft when this happened.

The controller turned off and back on again immediately, but now only a couple things on the controller work. I only use my controllers wireless.

Not working:

A, B, X, Y, D-pad, bumpers, view/menu buttons, and joystick clicks.

Working:

Xbox button, triggers and joysticks.

I have done all the normal stuff like power-cycling and hard-resetting the Xbox.

This is so specific that I havent found anything about this happening to other people. I want to believe this is something to do with the hardware, but I would like to know what happened on the inside of the controller so that only a couple things work.

There is no way to know what happened to the controller. Only someone knowledgeable in the field who will open and repair the console could tell you what happened. If you have owned this controller for less than 90 days, you can request a replacement from Microsoft.

If it is out of warranty, I recommend taking it to a store that repairs electronics in your city.

I am having a very similar issue that began in early December. The controller is fine on my xbox. The problem occurs only in minecraft when I use it on my Fire Tablet. I have connected 3 wireless controllers and the same issue occurs with each

if that doesn't work, a cheaper alternative to the standard controllers is the Afterglow wired controller for Xbox One (about half the price of a standard controller)

There are no repair options for controllers that are out of warranty.

Usually if you get the same results when you try connecting the control via usb aswell as new batteries it means one of the 2 main circuit boards has become faulty in the controller.

Unfortunately microsoft will only replace controllers upto 90 days from original purchase, after 90 days you would have to replace it yourself as microsoft do not actually repair the controllers.
