No, if you delete a message thread on Xbox, you won't be able to see the message in your Xbox app.

When you delete a message thread, it is removed from all devices where you are signed in with your Xbox account. This includes your Xbox console, your Xbox app, and your Xbox website.

Have you tried removing the account from the console, doing a hard reset, then re adding the account?

Can't edit previous posts? Anyway, I tried your suggestion and unfortunately it did not work, I even unplugged the power brick, power cord and HDMI. Let stand for about 10 minutes before reconnected them.
